I just changed config files outside of Visual Studio and I don't see those changes reflected in Visual Studio (while VS does say "This project has changed ... reload bla bla" for other files that I reset using my DVCS).
Restarting VS fixed the issue. Perhaps it is possible to monitor the configuration files for changes and opt to accept them (or discard them) to prevent discrepancies?

NCrunch doesn't track this yet, but I've been thinking hard about adding it. Because config settings are immediately written to file as soon as they're changed in the IDE, it should be safe for NCrunch to immediately load any changes made on the file system without needing to prompt the user. I'll look into it.
