Noticed a small issue, where the line indicators vanish when I have the code file broken out into it's own window (e.g. for dual screen use)
Then when viewing the changes to the file the line indicators then vanish (original window not the differences). They will then reappear when the window is given focus again.
I don't think you will notice this issue if you are using one monitor as it will be given focus immediately after closing the diff screen.
It's a small annoyance if you are working on unit tests and then don't realise why the line indicators are no longer there...

I can't seem to be able to reproduce this. Would you mind sending me a screenshot at michael at ncrunch dot net and submit a bug report via the NCrunch menu when the markers are gone?
